What about Lake George? It's gorgeous upstate in the fall and there's so much to do in Lake George. We went to Hershey with my family last summer and had a great time.
Lake George, Mystic CT, maybe some places out east on the island; Montauk, Greenport. Maybe try look for groupons/living social deals for some locations?

East end of Long Island in wine country. It is BEAUTIFUL in the fall. There's lots to do and it's a popular time so it won't be deserted. Great wineries/breweries/restaurants/beach.
This is a big trend for couples - a minimoon just after the wedding to precede a longer, bigger budget trip down the line. From upstate NY, I'd consider Montreal or Niagara Falls...Long Island East End is also a great suggestion - you could go via the ferry from New Haven to Orient Point.
