When I read up on marriage licenses, it clearly states:
'How long is the license valid? A marriage license is valid for 60 days, beginning the day after it is issued.'
I interpreted this as we need to get married by church within these 60 days. But that can't be, right? What am I missing here???

thats correct.. you have 60 days to get it 'fortified' by the church or someone ordained (sp?)

You have to apply for the marriage license within 60 days of your wedding, not sooner. Then the day of your wedding it is signed by witnesses and gets sent back to the state for validation. Hence, the 60 days. If you applied for it sooner than 60 days it wouldn't be valid when it is signed on your wedding day.

Yes I believe that is true. You have a certain amount of time from when you get the license to when you get married,

But I know people who have gotten married 'legally' first and only had a big ceremony months later. how can that be?
is it that when they get the licence they just get the mayor or someone to validate it and nothing is really signed later at the church ceremony?

basically yes
they get FULLY married at the court - they have a whole ceremony and they are legally married
and then they get married but nothing is signed in the church - its just so the marriage is recognized in the church

Yea...they got the license and had whoever married them sign it. Noone at the church signed anything at their church ceremony

well like you said they got married legally so for them to have a ceremony after is fine bc they are already married by the time of the big ceremony so that is different.
You need to have your marriage license no more than 60 days before your wedding date in order to get married, after 60 days it expires if you dont use it, meaning if you dont get married within 60 days.
