I have a dumb question for you. I'm not Jewish, FI is, so I don't know much, and his family doesn't either.
Does it matter what color yarmukles the guys wear and we give to the guests? Most wedding I've been to have had white, but is black OK to get?

Color doesn't matter at all. I am doing black. I just like the way it looks better with a tux. It is all personal preference though.
