this may be a silly question...but i am trying to figure out my budget and i realize that a lot of limo packages are for 3 hours....but if the reception is 5 hours, so does that mean i will have to pay for 5 + hours?? or do we just pay for the time that we are actually in it/using it??

You don't need the limo during the reception. If you need a car to pick you up afterwards, you have that arranged through the limo company, but you do NOT have limos waiting at the reception. You usually do not get a stretch limo after the reception either - usually a town car or something like that.
Why would you need the limos that long?
You are not responsible for transportation of the bridal party after the reception.
You need limos for pick up, after the church to picture locations (if having ceremony at place other than reception hall) and then drop off at the reception hall.
