We missed you on our special day. Thank you so much for your generous gift. I am sure it will get a lot of use (or it will definitely come in handy). Thank you again!

Just thank them for the gift. It might be too much to mention they didn't make the wedding, especially if something sad/bad kept them from the day.

something thanking them for their thoughfulness or generosity is always good.

we're sorry you weren't able to make the wedding but thank you so much for thinking of us!! your generousity and thoughtfulness is very much appreciated.
i'd personalize it a bit though.

After awhile, I kind of got sick of writing, 'thank you so much for your generous gift' but also found that there aren't many other options for 'generous'. So, I started changing it up a BIT with:

Thank you for as always being so generous. Your gift was very much appreciated.

You can also say, 'You were dearly missed at our wedding. We hope all is well and we can't wait to see you soon!'
