I have no idea what they're like but this is what came up in tripadvisor.
bayside:
Anchor Motor Inn
Ramada Inn Adria and Conference Center
Adria Hotel And Conference Ct
whitestone:
ExtendedStay Queens Laguardia Airport (although LGA isn't exactly Whitestone)
Then you can always do the Courtyard Marriot at LGA, that's a pretty nice hotel, I've stayed there myself.

The ExtendedStay is actually not that far from Whitestone, and is probably the newest/nicest of the hotels that are near Whitestone and Bayside. It's right off the Whitesone Expwy near the big College Point shopping center (with the Target, Modells, etc.) - close to Whitestone, a few miles farther to Bayside. The other places that are nearby look pretty worn, although I admit that I haven't been inside.
