Honeymoon Question

We are looking to go through a travel agent to book our honeymoon but we also have a ton of hotel points and frequent flier miles we were considering using... can we use them through a travel agent or do we have to book on our own. Havent decided if we are going to use them yet but wanted to see. let me know please.
